The calculator will find a manoeuver to get you there. Create a maneuver node a few hours before you encounter Laythe. Use the vectors to adjust your Laythe periapsis to a suitable aerobraking altitude (about ~48,000m for Jool orbit or about ~45,000m for Laythe orbit). Trajectories can help you with aerobraking. Note that with heavy ships, aerobraking is less effective. That's just the way it is. Lighter ships are more easily slowed by the atmosphere. Things you could do: Make your ship lighter. Leave the drilling/refining parts on the surface and only have the necessary parts for your fuel transport.
